If I want to use transparency as my background in a filter, How do I pick it? Tried picking a transparent layer before and just got grey.

That would be very filter-dependent if the filters creates the layer...

A lot more info is needed, (at least for me)
what filter? is it a GEGL filter? a plug-in, G'MIC?
maybe explain the method you are trying as well?
