So, I have some trouble with the Move Tool. When I am working on a layer and want to move that layer around the image, it somehow automatically selects the bottom layer and moves that instead. Can anyone explain why Gimp works this way? Can I change that in the settings? How do I use the Move Tool on the active layer?

The move tool will move the layer where the first solid pixel is found. In your case the bottom layer. You can see the layer-to-be-moved temporarily becoming the active layer.

When you have a layer with lots of transparency, either

Carefully position the move tool cursor over a solid pixel from that layer or

Make sure the layer you want to move is active . In the move tool dialogue tick the move active layer button.

You can also use Shift-drag to ensure that you move the active layer.
