you are very close you get it
but for the input option
i never thought you could chose "all layers" or all visible layers" as input option...i can't see why use them in this case
My tip work very well :
1 with the standard option (
active layer) as example to animate the bw-stencil filter, or even a frame filter
2 ) for filters that require 2 layers as input (as 3d lathe...but is a slow filter for each frame you will have to wait a lot ) put active layer above, the other below and as input chose
"
active and below"
Or if you prefer "
all invisible layer" taking care at beginning to make invisible the layer(s)you want use as input and only them
Basically with this 3 options the input used never change doesn't matter how much new layers you create

Works even with
"all invisible layer" option obviously if you murst first set as invisible the layer(s) and only those layersthat you want use as input,
