I know there has to be a way to change icons for an application in Linux like there is in Windows. If I install something using Wine the application usually works but I get a stupid wine glass for a logo and i want the usual icon that comes with the app. Is there a way to change it if it''s imported with wine?

The proper user-friendly method would depend on you desktop manager (it's a snap in KDE). To do it manually, you may find *.desktop files in ~/.local/share/applications and you can edit them to change the "Icon=" line.

In Gnome, right click on the desktop icon and click properties. Clicking on the image in the upper left of the dialog will open a browsing dialog where you can select a different icon.

Default icons are usually stored in /usr/share/icons, with different icon sets in each theme's folder.

You can use one of those or make your own custom icon.
